Manga!Mamoru is and always will be my favorite version -- and yeh, much like Tamahome he basically gets gutted in the anime version in order to be made into the Bishonen Boyfriend, which is damned annoying.

He doesn't come out of things quite so badly in the manga (as opposed to the anime) as you think, though. He gets shipped off for the Stars arc but otherwise has a decent showing for the Supporting Male Character [tm]; remember, the manga is where we get all the stuff about the Golden Crystal and Elysion and all, and where there's some cute scenes in the Black Moon arc (I think it's the Black Moon arc) with the youngster at school who idolizes him and sees him heal himself. I know there's other bits but my recollection is kind of blegh atm ~

I'm cool with the Beryl brainwashing in the manga, because that was kind of the whole point of what started the whole mess ;3~
